You need both versions to do the account link since the authorization code you get from the MS Store version is only valid for 15 minutes, as noted here: https://pso2.com/news/announcements/steamlinkaccounts

If you are using the Tweaker, then there is a way to use the same install for both the MS Store and Steam versions (thus not needing to download/install a second copy), but if you are using an install directly from the MS Store, then you need to have a separate install for the Steam version.

After you link, however, you can uninstall the MS Store version with no problems.
