Are there specific rules in characters being able to see Urgent Quests at the counter? I noticed that I was only able to see the option on one character while my other two didn't have the option at all while an Urgent Quest was up.

Part 2 of a 2-Part Urgent Quest disallows you to take part if you didn't participate in part 1.

IE: The AIS Magatsu Battle cannot be taken if you didn't do the defense urgent quest right before it.
