Apparently when I equip Sigma Branch, it sets all of my skills to Final Nemesis. I don't have the skill unlocked, but I'm still able to use it.

Yeah, that's the Sigma series's gimmick. Each one comes with a PA that you can use no matter what.

The PA is just always there on the Sigma weapons, if you didn't learn it from a disc, you can't use it on other weapons.

@onigami-kushu If you mean save your PA config so it doesn't reset when you swap them on your palette, the only way is through loadouts. Weapons with default PAs will always reset to that state when equipped.
