As the game catches up to the JP version does the unique weapons counter weapons change?

The Unique Weapon Badge Shop is completely original to the NA server. The weapons currently in there are primarily ones that were related to limited time NPCs that appeared in lobbies or were only obtainable via the mobile game PSO2es. There are still many weapons that fall into those categories, so it is possible they will update it further.

It's also worth noting that things like the items in the Mission Badge shop were primarily from pre-order bonuses and tie-ins with other PSO games, from what I can remember at least, and not all of the items from those collaborations are in that shop (we're missing some weapon camos and the variants on the cast parts) so those are likely to show up as well.

A lot of the additions to NA, like the mission pass and Fresh Finds Shop as well, are by and large in place to help catch the game up to Japan by expediting the amount of cosmetics (Japan has eight years worth to go through after all), or giving us access to unique or limited time items that we don't have the means to access, like mobile games or pre-orders for games that literally never reached US shores. Personally I'm a fan of this re-purposing of content we might not otherwise get and hope they continue to do so in the future.

So, in regards to unique weapon badges specifically? It's worth holding on to, and using, them. Whether because those items make for decent mid-tier 13* for the time being as we get more levels. And whether they expand the shop or simply swap out the badges with new ones (like the yearly badges in Japan) they're likely to remain useful to some degree since there is no particular end to the weapons they could continue to put in that spot.

Personally, and in following with PSO2's Japanese design, I think it's more likely that they're going to add new types of Unique Weapon Badges in the future, make these ones unobtainable from drops, and add a new set of items to be purchased with the new drops and continue onward until they run out of items to re-purpose in this manner.
